Casting sides for Daenerys were sent out several weeks ago to several agencies across the world. Another actress Tweeted a few days ago she'd auditioned for the role.

From this, it appears that there may be a problem with Tamzin Merchant as the character of Dany, and that she is either planning not to continue or HBO wants to go in another direction (as with the recent Cat recasting). It's not 100% yet, but I can't think of a reason why auditions for Dany would be needed otherwise.

No official word from HBO, and I don't expect there will be until they've found a replacement.

Ah, the joys of trying to film a story with a cast of thousands... and thanks for the update, Wert.

I expect that this does mean a recasting.

Having said that, there can be legitimate reasons for having two (or more) people playing a character. For instance, we may be being shown the odd snippet from Dany's early life, as she's dragged between the various Free Cities.

Do we know anything about the the tweeting actress? Or the precise nature of the part ? If she is (or looks) a lot younger than Merchant, she could be auditioning for such a rôle.

I think the actress is older than Merchant, meaning its probably a direct swap rather than a co-starring as the same character. You can probably find a lot of pictures of her if you search for her name on google.

I was pretty bummed by the recast for Catelyn, because I thought Jennifer Ehle would be great in the part, but I can't say I'm much bothered by the prospect of losing Merchant. I saw her in the Tudors, and she was pretty forgettable...
