In the Waters of Mars, we ended with the Doctor feeling god-like and purposefully changing the future, apparently to the detriment of everything. It looked like we had a corker of a story arc developing.

Then nothing.

Except the Easter episode last year with the Cliff Richard bus, that seemed totally out of place and just said "filler".

Question is, did I misunderstand something about Waters of Mars? Was that special really setting up a potential storyline that was obviously quickly abandoned - or did it really just end there?

You aren't alone. I was also expecting something big after Water of Mars, and for the Doctors trying to be god-like come back to slap him. I fully expected his actions in Water of Mars to be the cause of what happened next, especially given the Ood prophecy at the end of that episode. But no. Expectations where built and shattered. Shame really, could have been interesting having the Doctor bringing about his own downfall and regeneration.
I'm really glad it was one of RTDs last episodes, since it was a bit of a let down (especially since I thought the rest of Waters of Mars was really good).

I'm not so sure it's been abandoned. He got a bit of a comeuppance when the person he "rescued" then blew her brains out -- showing his godlike abilities could be short-circuited by mere humans, let alone stronger entities. But he still seems to be riding a high in thinking he is nearly invulnerable (cf. "Time of Angels", final line), and I really get the feeling this is heading for a major fall (probably not another regeneration at this stage, but a very humbling experience nonetheless)....

I got the impression that all his godliness feelings came and went during the Time Lord reappearance and disappearance again. Need to rewatch to see how. That now he's regenerated all those feelings have gone away again and this is him back to his chirpy self. Albeit now more firmly resisting the alures of wanton women...

From what I understood, the godliness disintegrated during the last few minutes of the episode - the person he saved shot herself, which shocked him, the he saw an Ood in the street, which really shocked him.

I seem to remember that, after seeing the Ood, he went ghostly white and started babbling about being "sorry", and what he "had done".

Pure cop out, if you ask me.
