Some claim that POI has “jumped the shark.”

How can anyone not find the concept of two gods going to war (Root's perspective) “of interest,” if not absolutely memorizing? On the side of Good – The Machine, aka, Northern Lights. On the side of Evil – The Desima Corporation, aka, Samaritan.

Caught in the middle – Finch, Reese, Shaw. Is their interpretation correct? Is The Machine directing them to commit murder for the Greater Good? Will their disobedience negate their status as “assets” in The Machine's AI mind? Will this elevate Root's status as one who unquestionably obeys the orders of her god?

I, for one, am intrigued.

I don't disagree with your analysis, but I couldn't say if it has "jumped the shark" until I see next Season. It has certainly reached a new level and the story will change now that Samaritan has access to the feeds and they can no longer hide from view. I don't think the writers had any choice other than to write it this way. They had defeated the criminals and corrupt police department, the machiine has hid itself on networked servers, so what could possibly stand in its way apart from a rival system.

The tone of the show will be quite different. They will need to stay on the road and avoid their new personalities being tracked down. Are the three techs that R00t employed going to become regulars? What other purposes do the servers that R00t connected to Samaritan have? And were they wrong not to execute the Senator when they had the chance?

The premise is that once technology is out of the bag it will be used, which means the Senator would not be important in the very long run. It is how that technology is used that is important. Good versus Evil is a very simplistic breakdown of that.
