I look for a short novel, where intelligent microbes or viruses infect people and reconstruct them from inside.
There is a scientist infected by these microbes, and they made him more fit, basically fixed his organism. He tries to prevent them from infecting his brain with a strong suntan.
At some point microbes get into a water supply and infects everyone.
The story ends with an infected couple going through their final transformation - into large bacteria-like ellipsoids.
