(Found) Sci-fi paperback novel, I believe early 2000's, one of a 3 book series. Distant Future

I can't remember for the life of me the right kind of specifics to find the name of this, and the fact that it is one of a series, and likely not the first book doesn't help. I believe the book was written in the early 2000's, I read it a few years ago and always wanted to find the others in the series.

What I remember:

Cover: A paperback novel with a space scene featuring a fairly small black spacecraft.

Some plot points, I apologize if quite fragmented:

This novel followed several characters, chapter by chapter... which slowly converged as the book progressed

I believe the book began speaking of an alien race, that evolved past it's need for a body, becoming celestial and moving out into space.. collecting knowledge of every kind.

Another set of characters it followed, was a higher form of human.. genetically engineered.. living much longer life spans and some.. born to pilot biological spacecraft which spoke to them directly. They lived, if I remember right on a sort of space station.. which also communicated with them, and when they finally died.. their consciousness joined their families here as well.

Another scene/character was a pilot.. also living on a different station.. the sort who worked on his own craft.. and would pilot out into an asteroid field, which was the remnants of a destroyed world.. harvesting artifacts and data.. looking for a big payday so he could better his ship and move on. Which he eventually did... and I remember him eventually finding his way to a huge water world with cities that floated on the surface, and i think I remember the mention of whales from earths long past being transported here to preserve them. The pilot made a trade deal to deliver some very high priced and rare wine from this planet to another.

Another character, was a prisoner.. sentenced hard labor on a new, harsh planet being colonized (the planet may have even been called pandora, but I am not sure) where several other characters in this book sprung up.. later in the book, this prisoner was possessed by the celestial being I first mentioned, and went on to rape and murder his way through the shadows with his new found power.

These and other characters I cant remember enough specifics on, all wind up effecting one another in the long run, it was really a well written novel in my humble opinion.

As I said, I do believe this was the second book of the series, and only remember it was a 3 book series because of the back cover. But, I may be wrong on which book it was in the order.

Any help finding this is greatly appreciated, I do wish I had more info to go on.

Great series - worth checking out other PFH work if you like Nights Dawn. I think Pandoras Star / Judas Unchained and then the subsequent Void trilogies will be PFH's magnum opus.
