Not so much looking at the long-term risks that the ship might encounter, like being attacked by unfriendly aliens or similar, but what kind of setup do you want the ship to have?

Something like Star Trek TNG where the Enterprise D is a multirole ship, plenty of state-of-the-art sensors and science labs as well as excellent diplomacy facilities, and family-friendly setups as the scientists and other crew are able to bring their families on board for the long-term voyage.

Something more like Red Dwarf where the ship has a specific main function, mining, but also carries cargo and has minimal scientific or exploration roles, no signs of families but plenty of entertainment facilities like nightclubs, cinemas and so on.

Something else altogether? After all, the universe if your oyster.
 
Protection from iCosmic radiation and micrometeorite screens.
 
I rather like the idea of a factory ship, that can build large things quickly or adapt itself as necessary.
 
Food production and population controls.
 
Assuming the ship is not FTL, then I would want Stasis Pods. If it is FTL than I'd want FTL communications as well.
 
I'd like a flight deck that actually involves flying.

I would think a combination of the Enterprise and Red Dwarf would be more suitable. You would have the all the living/food/comfort/science labs benefit of the Enterprise with the mining/manufacturing capabilities the Red Dwarf.

Granted, most of your manufacturing raw materials would already be on board. 3D printing materials of various strengths and usages. Prefabbed ceramic and meatal/meatal alloys, vinals, carbon fiber, extra equipment, etc. Already to be used for whatever is needed to be made or repaired. Plus, you would want reserved water, food, and breathable air as well.

I think I'd like to be on the Valley Forge from Silent Running.
All that room and greenery, and some gardening to do.
Or the Nostromo in Alien. Spend a lot of time asleep and the 2 days of terror and death!
 
I think I'd prefer the Destiny from Stargate Universe, (that utterly disappointing branch of the Stargate franchise.).
