Just listening to the soundtracks of The Wrath of Khan and The Search for Spock do it for me.

Also, there is the moment in Voyager when the Doctor is beamed into an alpha quadrant ship (the Prometheus I think) and he and the other holographic Doctor (played by Andy Dick) have to take back the hijacked ship from Romulans. The tear-jerking scene for me is the end where he delivers the message to his crew that they are no longer alone. Getting misty eyed right now...
 
The Offspring was pretty sad, perhaps tempered by Data's inability to feel emotion. I also found the Inner Light to be pretty sad. I mean, to live a whole life, wife, children.

Thirded for the Visitor. Great episode.
 
Of course, "Course: Oblivion" was also a terrible episode, so as far as episodes that provoke legitimate, authentic sadness from the viewer...

"City On The Edge Of Forever."

"This Side of Paradise."

And you know...

"The Man Trap," if you look at things from Dr. McCoy's perspective.
