What can my MC destroy that will inspire the human race to stand up to their alien enslavers?

Among the aliens, there is a social hierarchy which i'm still busy building, but it's based on the closer you are genetically to the 3 leaders, the higher your social status. With this scenario, there is "poverty" among the aliens, and there are also many aliens that sympathize with the humans.

Have the aliens outlawed genetic manipulation?

It sounds like your alien social structure is organic enough to be the plot.

Could the human hero frame the local alien garrison leader somehow making his dna seem fake. The hero's goal would be for the aliens to remove garrison leader. You could have the garrison leader go rebel in search for the human in revenge, or assume the alien replacement has set him (it?) up and team up with the human to bring down the replacement.
 
The problem is that you need this to be noticed worldwide. If the aliens are intelligent enough to enslave the human race, then anything that can't be noticed worldwide is going to be hushed up. So if a maximum security prison is broken into and prisoners freed, not a lot of people are going to notice.

One thing you could do, is that if the aliens have total control of tv and radio networks (which I assume they do) , they would more than likely broadcast to the world at once. It's also quite possible that the aliens will have collaborators working for them, and they would wamt recognisable people like maybe news anchors. So how about they storm the tv broadcasting centre and kill the collaborating presenter?

Alternatively you could have them freeing the President of the US and get him to speak to the world?

At the moment, the "thing" doesn't need to be so big. The first climax for the story is my MC fights to free his "mentor" and someone high up in the rebel community, which have been captured and locked away in an alien "maximum security" prison. In order for him to do this, he needs to first gather allies, starting with said rebel leader's "pack". Before that, he needs to realize his "purpose" or "goal", which i'm not yet sure how he does so (maybe the mere capturing of his mentor helps things along?)... but the Ultimate resolution to the story is my MC fighting to eradicate the 3 alien "counsel" members, or leaders, leaving the aliens without authority, and inspiring the rest of the humans to take up arms and face their enslavers.

Essentially, although he doesn't directly "achieve" the goal, he does become the leader of the "revolution" so to speak. Or the father of the revolution.

I don't think so... I haven't decided whether to use genetic manipulation as a means to "cheat" the system, or selective breeding... That is still up in the air.
 
Something sacred to the aliens. Something which symbolizes their power and is seen as Invincible but is not really that powerful in itself . It might be an alien itself, it might be that the Slave Lord is a sacred figure. If it's the Slave Lord you can have a sort of doubling effect in that his/her destruction frees the Alien human sympathizers as well as the humans.

Be careful here though. One source of magical/supertech power is Glamour, and if you destroy Glamour you nearly must become a Philistine, and it is hard to make a Philistine sympathetic as a character.
