I've cried while writing, yes. Sometimes, I think it's because I don't want to torture my poor characters anymore. :)

Sometimes I write a scene and find myself thumping the desk going "Rah!" Afterwards I have to pick up a sword and throw cuts until I've calmed down. I think what happens to us all is that we experience our character's experience as we write.
 
It can sometimes be difficult to cause harm to characters you create and love, even though it is necessary to your story. I do think that having a strong emotional connection to the characters is crucial. If you don't have the connection then your readers never will. Never be afraid to venture into the darker side of your imagination. And consider that if the character suffers and comes out stronger, the connection with the reader will also be reinforced.
 
@OP, something along the lines of what you describe can actually be quite a hindrance for me and keep me from continuing with stories. I get rather emotionally involved.
